Universal morality is an appealing but fundamentally flawed concept. Various societies have different answers to questions that can not be solved in a simple, straightforward way.

What is the difference between Christian Egyptians and Muslim Egyptians?
Before the advent of Islam most of Egypt was Christian/Copt.

If you are an ethnic Swede and your biological brother converts into the Islamic faith, does that make him less swede than you?
you are going to claim that biologically all the Arabs of Egypt are the descendants of the ancient Egyptians? Ok, many of them might have assimilated the native people, but that's the case of the assimilation and taking on the Invader's identity. That's how it happens in such cases. While as much as I know Copts do not mix with their compatriots and consider them rather foreign in terms of religion and identity.

If you apply that logic, no nation in this world is the biological and cultural descendants of their ancestors because the whole world changed the religion?
In case of Christianity that was the decision of each nation, and not an imposed religion by the invaders with different cultural biological code. So they were and are in accord with Christianity and the decision of their biological ancestors.

What about south America, how did they become Cristian? And even if it's true and a (your) nation decided to become Christian that still isn't an individual choice. As with most religions you are simply what your parents are. That is if you don't have a mind of your own, and most people don't.

Coptic (remnant of the Ancient Egyptian language) was still widely spoken by the population. Egyptian civlisation got Hellenised and later Romanised, but also remained Egyptian in a way. In fact, the some Pharaonic elements still exist in current Egyptian culture, female circumcision being one (albeit barbaric).
True. Mainly educated people in the big cities were hellenized, simple people who were majority, spoke Coptic and the literature was both in Greek, and Coptic. In the 5th century we see even a Coptic national revival, under the leadership of Shenoute the Great who wrote only in Coptic. So, if there weren't Arabs invading that country and cutting off the tongues of the Copts for speaking Coptic, the fate of that country would be different now.

First of all, Copts are Arabs since they don't speak any other language than Arabic, Coptic is just a liturgical language just like Latin and has been dead for centuries if not millennium.
Secondly the Greco-Romans ruled Egypt much longer than did Arabs, there is no such thing as "biologically" Egypt, the Mediterranean/Levant states have had probably ten times much greater impact on Egypt than the Bedouins of Arabia.

Copts (also Muslims, in particular of the Delta region) are more mixed with Romans/Greeks /Turks etc. Than Muslim Egyptians do with Arabs of Arabia.
Just because you identify as Arab, speak Arabic and practice the Islamic religion, doesn't make you a true Arab from the Arabian peninsula.

    I said "based on religion".
There are multiple other ways for you to connect to your ancestors which doesn't need religion as the only deciding factor.
Muslims of Egypt are as much descendants of the ancients of their nation as do the Christians (Copts).
AE's practiced neither of these religions, their descendants did.

Greeks and especially Romans were always a minority in Egypt. The majority of the population short before the Arab invasion was Coptic. Copts themselves were those who welcomed them and betrayed the Byzantines.
