    Does anyone know of any good third party tools to use to analyze one's raw X-chromosomal data from 23andme and the like?

    Interpretome, I think their ancestry painting covers it.

    Dr Doug Mcdonald's analysis certainly does.

    Any one have an idea of what algorithms these tools actually use. It would be a fun exercise to mimic the same on an RDBMS environment. Or make an intuitive Excel/VBA based tool.

    Would you happen to know anything about these X-DNA haplogroups I've seen referenced online but never defined?

    The algorithms are not trivial and the resource requirements (mem and cpu) are so very high. Runs take many hours on modern computers. If you had quite a few TBs of memory and a CPU 100X faster then VBA / Excel might be an option.

    Below is nice tutorial to get started, but one should be familiar with the Linux/UNIX terminal before attempting:

    Mcdonald wrote this to me about the BGA Analysis program earlier this year..

    As to the X, its algorithm is not very accurate ... nowhere near a good as the autosomes.
